There are some cars in Gran Turismo that have certain decals on them by default. The Ford Shelby GT500 for example. If you have one of those and decide you want it to be a different colour, you go ahead and do that, but the downside is that you have no control over the colour of the stripes. They're either black or white depending on the colour you chose to make the body.
My suggestion is that when you go into the body paint shop there should be another set of buttons, after you click on the body colour button. One should say 'Primary' and the other 'Secondary. (This is only for the cars that have a type of secondary colour, like stripes or anything else). Clicking on the secondary colour will allow you to chose the colour of the stripes yourself, so if you want a black car with lime green stripes, you can do that.
