So you're going to start an endurance race and the field is competitive, you want your best Bob for the first stint because maybe he has a "hot" attitude or whatever and he'll fare better when the cars are still packed more closely together (we'll call him T. Stig)
Problem is he's the second driver listed, and first is another one who's not so keen on getting rough with other drivers (we'll call him J. May) So you switch them at the race menu. Done.

Race starts and T.Stig gets to the top of the pack, his stint is over and in jumps J. May, he does his stint and you'd expect the game to choose Bob number 3 (J. Clarkson :D) on the list, but instead it goes to T. Stig who hasn't rested enough. :dunce:

Seems to me there's no point in choosing your starting Bob if the game just follows the order they're in in our driver list, where are all 6 Bobs are shown. More to the point, this is irrespective of which one we choose first at the list. You might pick Bob #6 first and #2 fourth, Bob #2 will still go in the car before #6.

This also applies if you have a much more inexperienced driver in your list and you'd rather he took a seat in the car later on in the race, but he's one of the first ones listed. Just seemed silly to me since it jeopardizes the race whenever we leave our Bobs to it.

Can't duplicate your Error
The drivers just go in to the pits in the starting line up screen order decided by the crew chief.
Start with driver 2 then driver 3 pits then driver 1 pits then number 2
Start with driver 3 then driver 1 pits then driver 2 pits
As the team owner, if you want your worst driver to take the last seat in the car you just select the driver whos 1 place to his right to start. if hes the last driver in the line up you just use driver 1.
If you want full Pitting order controll you have to be there for every pit stop. To over ride the crew chief...but you have to do it for at least 2 more pit stops with 3 driver or the crew chief will put another driver back in.

That's what I had to do to correct the issue eventually. It's happened that when I start with driver 2, the game then switches to 1 at the first stop, then follows the number sequence from there, putting 2 in after being out for a single stint.

I'm (gladly) surprised it didn't happen to you. Maybe it's been patched or who knows. I've stopped fiddling with changing drivers at the race menu screen since a couple of those experiences, but I'll give it another go and see what takes place.
