After being disincorporated by Phoenix, Charles's voice can be heard a couple of times. In the midcredit sequence of Last Stand he talks through a comatose patient to Moira MacTaggert. This is foreshadowed by Xavier asking a class whether it would be ethical to do so.

That coma patient is Xavier's twin brother - born braindead, because it's a bummer sharing a womb with a brain like that. Convenient, huh?

But something has to serve as the trigger altering the events, however. 1, We never knew how far Kitty sent Bishop back in time. Not the 50 years that she sent Wolverine (since he is the only one who can handle long term abuses of being flung through the time stream like that), but far enough back to at least impact events enough to require Wolverine in the first place (since both Xavier and Magneto were at the airport to greet Wolverine when he returned from Japan.)

Also remember that I made mention in the timeline that where Trask was assassinated had an impact on how the timeline played out, but we were never told what events would be different from each other along the pathways. So while The Phoenix may have destroyed Charles Xavier in The Last Stand, the fact is that one event may or may not have happened when Trask was assassinated at The White House or at the Summit (we really have no way of knowing.) However, may I point your attention to the fact that there was no Charles Xavier when Bishop was sent through time, only after?

The events of the future in Days of Future Past are the events of the future of the original timeline, changed by the events of the past in Days of Future Past, into the eventual alternate present at the end of it.

Crucially, she's never sent anyone back as far as she sends Wolverine. He can only do that because he was alive and an adult in 1973 (and in fact since the late 19th Century)...

Then the alternate timeline starts as Wolverine starts affecting the 1970s, creating the present we see at the end of it, in which no-one's on the run, there's no sentinels and no war - and Jean and Charles are both alive.

The common enemy is established at the start of the film - a war between humanity and mutants - and those humans who dare to help them. That would drive Charles and Eric back together - they've been friends for 50 years.
