Logically wise, it was done for Balancing purposes (because with the Dragon typing, Charizard would've easily been the best starter) and to make Dragon types rare and valuable, which they were through Gen I - III

This of course was dropped when in Gen IV and V, they spewed out Dragon types like hot cakes. and with Megas, they could make a Charizard Fire/Dragon without ruining the balance, since Blastoise got a boosted Dragon Pulse. (Granted Mega Charizard Y, really was extremely broken compared to the other Mega Kanto Starters thanks to Drought + Dragon Pulse)
